Well, new messages makes it easier, for one, and comments that are at the same indentation level are always in chronological order. E.g. You can't inject something between Pi's comment and my reply.

Oh yes it forces you to put them at the bottom.

But before we could go from Recent Changes directly to a diff with the specific post. Can't do that now, but I wouldn't usually do that because you have to click and navigate to reply. What would be ideal is if it would highlight all posts since your last viewing.

There's no need to go to a diff, it takes you to the new post instead.

Oh yeah. And it bumps the thread by default so it will rarely be at the bottom of the page so it can scroll down so the new post is usually at the top of the page.

It is definitely better than the old system in that regard, however it would still be ideal to highlight all unread posts when there are many of them.
